As you can notice that the process involves converting PPT/PPTX to images and then creating SWF form those images, so it is not possible to retain the transition/animation of the slides. However, you can later apply the transition to the whole slides i.e. the whole image, while adding it to the SWF file. You can find the examples on the following links:
However, as you have mentioned that you want to preserve the transition within the slides i.e. bullet lists appearing on mouse click or otherwise, I would suggest you to convert each step of the slide to an individual image before adding it to the SWF; for example, if you have 10 bullets, you can convert the slides to 10 images (if possible.)
